The Tinker Tailor Soldier Spy star appeared insulted and embarrassed when the chat show host showed pictures from his teenage modelling career during the interview.
But Tom told The Sun: "I heard that someone thinks I was really genuinely upset with Jonathan Ross. Not at all.
"It was funny as hell and embarrassing yes, but I was in on the gag and winding Jonathan up to put him in an awkward seat for a laugh."
The Inception star had refused to answer a question about The Dark Knight Rises, in which he plays villain Bane.
Tom said: "No one on the Batman unit can utter a word about the film. Me and Jonny were messing around. I'm sorry if people got the wrong impression and feel that I was an a**hole."
The 34-year-old British actor insisted he can laugh at himself, pointing out one of his previous performances which he admits was terrible.
He added: "If people want a good laugh at me desperately trying to get up the ladder, tell 'em to watch Minotaur. That's a pile of s**t."
After reports that Tom had been "frosty" on the show, Jonathan Ross tweeted: "He acted p***ed off to turn the tables on me. He is a good actor so very convincing. He got me good."
